The earliest known mention of Kirchdorf am Inn dates back to the year 788, when it was mentioned in a document issued by the Bavarian Duke Tassilo III. The village was originally part of the County of Falkenstein, but it passed to the Duchy of Bavaria in 1255. Kirchdorf am Inn received market rights in 1325 and town rights in 1480.

The municipality was first mentioned in 1093 as “Chirichdorf”. The name is derived from the Old High German words “chiricha” (church) and “dorf” (village). The village was probably founded in the 8th century by Alemannic settlers. In the 13th century, Kirchdorf came under the rule of the Counts of Kirchberg. In 1387, the village was sold to the Free Imperial City of Ulm. Ulm ruled Kirchdorf for over 400 years. In 1803, Kirchdorf became part of the Kingdom of Wrttemberg.
